I just completed a charter flight from KDVI to KMCN. It was one that I setup in the cockpit from the ACARS. There wasn't any departure time that I was aware of so why did I get a 5 point penalty for being 9 minutes late? Mark

On charter flights you still have an estimated duration for a flight. This duration is displayed right after you pick a flight. If your gate-to-gate time is too long or too short, you get a penalty.
To avoid this penalty, you should - plan the flight route and pick the flight plan in the FSCaptain administrator. Make sure FSCaptain is configured to know about your weather, then the estimated flight time is usually spot on. - you have one (or two?) free revisions of the flight duration during flight (before you started the descent). So if you can see that you will be late, revise the ETA and you won't get the penalty.

Peter's correct - you still have to meet your ETE on all flights... scheduled, charter and ferry.
His advice is equally correct - plan your flight with a good weather source. If you see you're going to be late, contact Dispatch before you get too close and get a revision (each airline has a "Deny ETE Revisions this close" distance that can be tweaked before takeoff). If you are put into a hold (ether on the ground before takeoff, or in flight by ATC) your ACARS should detect it and give you some extra time.
